Alteration of RNA secondary structure of rice waxy intron 1 caused by naturally ocurred mutations

Abstract
Two 430 nucleotides ssRNAs were produced in vitro from two 430 bp DNA fragments containing the 5^ part of intron 1 of rice cultivars 232 and Hanfeng, respectively. Nucleotide sequences of the Wx intron 1 in cultivar 232 (high amylose content) and Hanfeng (intermediate amylose content) differ by sixteen individual bases. While these two ssRNA molecules were resolved by electrophoresis in partially-denatured polyacrylamide gel, showing that they migrated differently. Computer analysis of the secondary structure of RNA showed that the 5^ region of the Wx RNA sequence in intron 1 of cultivar 232 could form a stem-loop structure, which differs substantially from that of cultivar Hanfeng. The free energy values of the most stable structures of these two ssRNAs are different, too. Differences in RNA structure and splicing patterns of Wx transcript caused by the sixteen individual bases mutations are discussed.
